IOS commands not in sh run

It would be wrong to assume that. Some command don’t show in running-configuration because they are in their default state. That doesn’t mean that they don’t have non-default state that can be part of the test.
Furthermore, focus on understanding the technology, how things work and you will not havr the problem with “commands”.
